Capt Thomson's is only a "resort" if you look at it that way. In reality, it's a motel. I knew this when I booked it, but their name should really probably end with, say, "Motel" or "Lodge by the River."
Their best feature? Those wonderful private balconies that back right up to the channel/harbor. If you choose the "Main Channel" rooms, you could NOT ask for a better vaca-view. You get the Boldt Castle. You get the ships that go by. You get the birds and the nature and the islands and the most lovely sunsets. Man. It's just so relaxing and peaceful. Minus the mosquitoes. Those little tool-bags can go fall down a massive abyss together. Yuck. Don't forget the insect repellent!
As for the actual rooms: they are motel rooms. Don't expect anything more and you won't be disappointed. They're perfectly fine. Aside from the mosquito massacre we performed on the ceiling (may you all rest in mosquito-heaven peace), they were clean. I usually pocket the little shampoos and conditioners from hotels, but I didn't this time because they weren't that great. The beds were fine, but didn't seem to have been updated any time recently.
Capt Thomson's most definitely has the prime real estate in Alexandria Bay. They're right next to Uncle Sam's Boat Tours. You should stay here if you want to take a boat tour. And you want to take a boat tour. So you probably want to stay here. That was our rationale, at least. Plus, Alex Bay has lots of gift shops nearby, too. Make sure to also check out the wine trail!
To sum up: If you're headed to the 1,000 Islands, want to take a boat tour of the 1,000 Islands, and want a decent, clean place to stay for a good price: this is a good option -- at least from what I experienced during my June '14 visit.
