Matsumoto Backpackers was a very nice guesthouse experience for me. The hosts, Shuko and Brian, were very kind and welcomed me into their guesthouse, and taking the time to chat with me about Matsumoto and being an Assistant Language Teacher (in English).
Matsumoto Backpackers is a pretty new place, only opened a year ago, but it is conveniently located 5 mins walk from Matsumoto Station, and 10-15 mins walk from Matsumoto Castle. The downtown and more popular area is also about 7-10 mins away. Unlike typical hostels where you are assigned a bunkbed, here they have tatami mat rooms and futons - maybe you will have to sleep in the same room as another traveler, but I was lucky and had the room to myself. At ¥3100/night for a futon, it is a decent price considering the nice facilities and home-y like feel to the place. There are two bathrooms, two showers, and three sinks (incl. the kitchen).
Aside from wanting to stay in Matsumoto a bit longer, the only thing that wasn't ideal was the placement of the Guesthouse. It is sort of in the parking lot of a pachinko parlor, there is no spaces for parking for the guesthouse (though that didn't apply to me), and I was awoken by some construction at around 6am, which wasn't too pleasant.
Overall, Brian and Shuko will do a great job taking care of you and making you feel at home. It's a comfortable guesthouse that I recommend to the casual traveler looking to stay in Matsumoto.
