I happened to discover Komi Coffee on Yelp as my shukubo (temple lodging) predictably did not have coffee (I may love Buddhism and shojin ryori, but I also need coffee and chocolate at times!!) and it was directly across from several temples I'd come to visit. A small, friendly space, Komi offers a variety of spring water coffees (including the interesting "egg coffee" made with raw egg yolk), teas, and light lunches. You can also get a coffee and chiffon cake or dessert set. Seating is fairly limited; if you're solo, you'll likely be asked to sit at the counter overlooking gorgeous temple grounds (and a huge plus is built-in outlets for charging your phone / camera battery pack).
Food choices include sandwiches, curry, and there was an avocado rice bowl the day I visited. This seems like a true local's hangout; Koyasan is blissfully devoid of chains like Tully's or Starbucks, and visiting local restaurants is a great way to pick up local culture and make new friends.
I only had a coffee, but would definitely stop back to try one of the chiffon cakes (which come in several flavors like matcha, chocolate, and fruit).
It's a great location directly across from Eko-in; if you happen to be taking the night cemetery tour of Okunoin, Komi is open until 2100, so you can fuel up with a warming drink before you set out on a chilly walk.
